Roche NimbleGen has developed a suite of software tools to facilitate the data pipeline from array design to image extraction and analysis to the graphical display and browsing of large datasets. The software has been designed with the objectives of ease of use, easy to understand graphical interfaces and conformance to industry standard file formats for large genomic datasets.

For NimbleGen applications where data is mapped to genomic tracks, the SignalMap browser provides a simple browsing interface. Data in GFF file formats can be readily imported and analyzed with no limitations on the number of datapoints. When imported annotation files contain embedded URL information, clicking on genomic features such as genes launches your web browser and directs you to the associated public database information for that gene.

For high-volume users, NimbleScan software can give you your own array data pipeline. Input array images and NimbleScan can automatically place an accurately aligned grid and extract data from 1 or 2 color images. Advanced reporting capabilities provide application-specific analysis of CGH, Expression, Microbial Resequencing and ChIP-chip array datasets for easy interpretation of experimental results.

What’s New in NimbleScan v2.6 Software?

NimbleScan v2.6 Software introduces several features designed to enhance the user experience when performing data analysis using NimbleGen microarrays. Key features include the following:

  • New segMNT analysis parameters have been implemented to provide end users with finer control over CGH analysis.
  • Significant performance enhancements to the image analysis component have been implemented for gridding and alignment of 2 µm images generated from the NimbleGen MS 200 Microarray Scanner.
  • Application-specific data analysis now generates a settings file that records the various analysis parameters used for that particular analysis session. The information in the settings file can be used either for troubleshooting purposes or reanalysis.
  • The installer for the NimbleScan v2.6 Software offers options to install the software either as a fully licensed version or as a free, 30-day trial version.

NimbleScan 2.6 Software can be installed on ANY of the operating systems in the table below. However, analysis of 2.1 M arrays is ONLY supported on certain operating systems. Consult the table for details. Learn more about array formats...

Windows 7 Known Issues

When using NimbleScan v2.6 Software on the Windows 7 operating system, be aware of these known issues:

  • When installing NimbleScan v2.6 Software, the Windows 7 operating system may display a warning stating “This program might not have installed correctly.” This is not unique to NimbleScan v2.6 Software and can occur when installing other software on the Windows 7 operating system. The installation is most often correct, and you can ignore this warning. To verify complete installation, double-click the NimbleScan icon on the desktop or locate and select NimbleScan from the Start menu. The software should start and run normally.
  • Open and Save As dialog boxes in NimbleScan v 2.6 Software might not display Look In drop-down menus successfully on the Windows 7 operating system. In addition, the navigation buttons to the right of the drop-down menu may not display correctly. This does not disable file selection because you can still manually enter the path to the file. Also, even though the navigation buttons might not display correctly, they will still function properly.

SignalMap

SignalMap software is a tool that enables you to visualize NimbleGen array data. SignalMap uses GFF files as an input and provides the capability to handle large data sets for graphically-based browsing, rescaling, analysis, and export of graphical files for publication. It provides the ability to:

  • Import one or more GFF files. There are no size limitations other than the memory available in your computer.
  • Visualize tracks of data organized into panes and tracks.
  • Easily see peak correlations between your data and annotation tracks using Zoom tools and “Go to” commands.
  • Click on a point on the gene track to link to a Web site with detailed information on the selected gene.
  • Export a subset of your data. Print and export screen captures.
